I think this is something specific to your site or how you installed. From the messages it sounds like maybe MapPress was installed in multiple directories.
I haven’t had anyone else report those problems and the plugin shouldn’t delete any tables on a WP upgrade.
If you have trouble upgrading your other blogs to 3.6 please let me know.
